Superbugger, I was having the same problem when trying to use the files in Clementine. The problem is with the .CUE files. The affected albums have an incorrect FILE line in their .CUE files. You can fix this by changing it in a text editor.
Incorrect example:
FILE "Trivium - The Sin And The Sentence.wav" WAVE
Correct example:
FILE "Trivium - The Sin And The Sentence.flac" WAVE
